The 46-year-old guided the club from non-league obscurity to the UEFA Cup but was put on sickness leave in March and has not been involved with the team since.
Davie Irons replaced himas boss but Gretna have won only one of their 12 SPL games.
Alexander's representative, Stephen Baillie, said the appeal process is a waste of time.
Baillie, acting on behalf of the Managers and Coaches Association, said: "Gretna have handled this matter in an amateurish fashion and I'd have expected better from a corner shop.
"They've tried to airbrush Rowan from Gretna's history and we will take legal advice if they drag their feet over the appeal. I've no faith in it because Gretna is run by one man, Brooks Mileson.
"And who's going to contradict his word there?"
Alexander's lawyer, Leo Martin, will lodge a claim for unfair dismissal if the appeal fails but that process is certainly doomed to failure as well.
Martin said: "The tribunal isn't authorised to pay the level of settlement we're looking for.
"The financial limit imposed on them means we will have to take our grievance to the Court of Session in Edinburgh."
Alexander's claim for unpaid bonuses will be independent of his bid to reach agreement on his five-year rolling contract.
He said: "My wages have been stopped and the club have made me no offer of any kind. "But my intention is still to go for reinstatement as manager."
